Let's have a shot at a stanza.
"first you try to fuck it then you try to eat if it hasn't learned your name you better kill him before they see it." - Referring to abortion and the lengths teenagers will go to keep their pregnancy/baby a secret. "they" being the parents or community, "him" the baby, the "fuck" and "eat" are just examples of crazy things someone might do to kill the baby, like if the woman is pregnant you were to have extremely violent intercourse in the hopes that the fetus is destroyed. "if it hasn't learned your name you better kill him before they see it" referring to the correct time to abort a fetus, which is before the first trimester or so, saying that if the baby is still young "hasn't learned your name" you better kill it before people notice because it's such a taboo.
I was thinking, following the whole idea of the censorship on radio and television ect and LadySkyfire idea of media helping to bring the end of the earth, when the song is censored, it turns into Armageddon, which would then prove his point. I liked to think that he purposely named it arma-goddamn-motherfuckin-geddon and filled it with curses so that it may get his point across.
For starters, I consider myself to be very bad at interpreting songs, so if this seems very off don't be a hater.
It seems to me like the song is about the war between "bad influences" and the people who fight against them, such as rock music and KISS who were protested by Christians and parent groups and whatnot, or Manson himself being protested by religious groups. The name is Arma...Geddon, a reference to the final battle between God and Satan, so this fits.

This seems to be setting up the imagery for abortion, but I don't think it's direcly referring to abortion. "First you try to fuck it" is like when protestors attempt to make what they're protesting against (like Manson) look horrible and try to influence people against it. "Then you try to eat it" could be how religious people use the existence of bad influences like Manson to rally people to their own cause. They're "eating it" to nourish themselves, or protesting against it to help their own cause. "If it hasn't learned your name, you better kill it before they see it" refers to when the bad influence fights back. It's like saying that you'd better totally discredit it and influence people against it before it speaks back and influences people towards its side, much like Manson has done with his fans.
"On the news, or is it in the noose" is like, "Are you really killing what your protesting against, or just putting it on the news and helping it become more famous and attract more fans?", which Manson has referred to before.
Other lryics in the song, for example "Satan girls gone wild, truly fuckin' suicidal" are saying what this Armageddon is, or is causing. Its what these bad influences are accused of causing, or maybe it's the armageddon itself thats causing it
"I want my lawyer, we've got a situation" could be referring to how people have attempted to take legal action against him, like being arrested for lewd conduct on stage, or people trying to get his concerts banned.
Overall, I think the song is describing the war between "good", like the religious and family-values people, and "evil", like rock-and-roll musicians and artists who go against "good". This is evidenced in the song title. The fact that its name Arma-Goddamn-Motherfuckin-geddon is stating that it's not the real armageddon (the war between God and Satan), but a man-made, contrived war between different influences.
If you think I'm way off and don't have a clue, then you can think that.
I'm pretty sure this song is mocking sensationalism in the media.
The title (sans language) is Arma-geddon, the end of the world. He's being ironic, pointing out how the media always blows things out of proportion, making everything that happens seem like its the end of the world. Conversely, he might be saying that the corrupt media might help bring about the end of the world. Probably a bit of both.

'The same results may vary, Side effects all vary'; -word play to mock the commercials pushing prescription drugs that saturate the airwaves
'Fuck the goddamned TV and the radio'; -he's saying FU to the mind numbing, mind controling media.

'If it hasn't learned your name, you better kill it before they see it' -I think this might have to do with censorship - if you see something on TV you don't like, kick up a fuss about it so that it gets censored, effectivey 'killing' it before, say, your children see it. He may even be refering to himself and his music. It also deals with secret shame - destroy what you're ashamed of before it gets out.
So yeah, it's about the media.
If you read "The Long Hard Road Out of Hell", he talks about his inspiration for 'Cake and Sodomy' being TV, and about a skit they did on stage, where a girl stuffed a pillow up her shirt to look pregnant - she was ironing a flag with a swastika on it while watching a flickering TV screen. Then she climbed up on the ironing board and pretended to give herself an abortion, then proceeded to wrap the 'fetus' in the Nazi flag and hold it reverently out to the TV screen. It was a metaphor for how parents sacrafice their children to the facist mind-fucking pseudo-babysitter that is television (those weren't his exact words, but it was something close). I'd say he might have it in for the media, just a little. Can you blame him?
I don't know if Manson meant to do this, but it reminds me of Slipknot's album Mate. Feed. Kill. Repeat.

In the last few lines he says hes taking credit for the death toll, he means when someone dies and they put it on the news they need to blame someone so he is such an easy scapegoat but in reality the death is made into fashion by the news and the news it what promotes the killings and kidnappeings.
